I have not used it for a while, but BartPE is indispensible for such things.
If you have not used it before, it is a boot CD that creates the GUI
environment that you see when installing Windows (PE stands for
Preinstallation Environment).  There are anti-virus plugins for it that can
scan the hard drive and since it is Windows it does not have a problem
reading and writing to NTFS drives.

I understand that there are now other PE apps now but I do not know anything
about them.

I have a Trojan on a XP machine, however it doesn't appear to be removed
