I cannot definitively state that Eudora is doing something wrong,
however it is my opinion that they are. The link below is the closest
thing I could find to an explanation as to why; but they make it sound
like the problem should be corrected:

If you run a Google Search on "eudora, root certificates" (minus the
quotes) you will see a metric ton of problems related to other
Universities, other companies (such as email for AT&T, Yahoo, etc.) and
articles on how to correct it. To me, this just screams that they are
doing something incorrectly. Add to that the fact, that as you said, no
other clients have this problem... I'll just let you draw your own
conclusions.
I wish I could find a clear cut answer as to what it is they are doing
wrong. Maybe its that they only allow for one root certificate and only
from a specific CA? Who knows... Either way, yes, its an ugly mess
everytime. Fortunately we've got 2 years until our (mail.msu.edu's)
next cert rollout. By then Eudora should basically be what Thunderbird
is now with whatever extra bells and whistles.
